Victorian quick James Pattinson was the pick of the Aussie bowlers with 5-58 from his 19 overs.
In their first innings, Australia declared at 9-306, with former Bomaderry High School student Maddinson scoring 23 off 32 deliveries.
His handy knock assisted Cameron Green, who smashed an unbeaten 125 for the hosts.
Both Umesh Yadav (3-48) and Mohammed Siraj (3-83) took three scalps with the red ball for the visitors.
In their second innings, the visitors made 9-189 declared, with Wriddhiman Saha top-scoring with 54 not out.
Queensland's Mark Steketee dominated with the cherry, taking 5-37 from his 15 overs.
The match ended with Australia A sitting at 1-52, thanks to 25 not out from Marcus Harris - with Maddinson not getting a second chance in the middle.
Maddinson's Australia A side will next face a top-flight Indian side, who are preparing for the opening Test match from December 17 at the Adelaide Oval, at the Sydney Cricket Ground from December 11-13.
