After defeating Victoria in February's season opener, the Blues built on that performances at the Adelaide Oval.
The hosts decided to bat first and posted 205 from the 46.3 overs, with Alex Carey (99) leading the way.
With the ball, the visitors were best served by Sean Abbott (3-30), with Liam Hatcher (2-32), Pat Cummins (2-36) and Ben Dwarshuis (2-37) all finishing with two scalps.
Shoalhaven product and wicket-keeper Gilkes finished the innings with two catches, including dismissing Carey one run short of his century, off the bowling of Hatcher.
In reply, opener Gilkes made 10 of eight balls before being caught by Tom Cooper, off the bowling of Wes Agar.
But Gilkes' opening partner David Warner dominated from the outset, smashing 87 from 74, on his way to scoring a match-winning knock.
Warner's stand, as well as 40 not out from Oliver Davies, steered NSW to 4-208 in the 30th over.
Agar (2-54) was the lone multiple wicket-taker for the hosts.
NSW's next one-day fixture is against Western Australia at North Sydney Oval on Sunday, March 14.
